ANALYSE DES RÉSULTATS:

Les deux arbres que nous obtenons sont cohérent avec la phylogénie de référence.
Nous pouvons voir deux groupes bien distincts : les a-protéobactéries ont pour ancêtre direct les delta-protéobactéries.
Notre séquence métagénomique semble s'intégrer dans le groupe des alpha-protéobactéries ce qui correspond bien avec les 
résultats du taxonomy report qui nous montraient des scores élevés pour les alpha-protéobactéries.
Dans l'arbre, elle apparaît très près de deux a-protéobactéries nommées alpha_proteobacterium et Cpelagibacter.
Les deux arbres réalisés par Parcimonie et Neighbor sont congruents, les deux nichent bien notre séquence dans les alpha-protéobactérie.

Annotator commentaries

Nous étudions la séquence d'ADN génomique (Tropical South Pacific: 600 miles from F. Polynesia (International)) portant le nom de GOS_715030. Cette séquence possède 889 pb.


Notre ORF semble codant car la protéine obtenue possède plus de 270 acides aminés car notre séquence n'est pas complète (elle ne débute pas par une méthionine). Les alignements multiples confirment bien que la séquence est incomplète en 5' car nous observons une suite d'indels en début d'alignement. D'après l'alignement multiple, il faut rajouter environ 213 acides aminés en amont de la séquence traduite de l'ORF afin d'avoir la séquence protéique complète : environ 483 acides aminés.


D'après le BLASTp contre NR et la recherche de domaines protéiques avec INTERPRO, nous constatons que la protéine obtenue fait partie de la superfamille des HATPase_c. Cette protéine possède une activité histidine kinase comme fonction moléculaire. Son processus biologique est un signal de transcription. Grâce à notre BLASTp contre SwissProt, nous avons pu observer sur les fiches des séquences qui possèdent des scores élevés : un nom semblable (Sensor histidine kinase regB) et un nom de gène commun (regB).


Grâce à notre arbre phylogénétique, nous pouvons proposer une hypothèse sur la classification taxonomique de l'organisme portant ce fragment car notre séquence s'insère dans un phyllum (ou groupe taxonomique). Nous observons que notre séquence se niche dans le groupe des alpha-protéobactéries et que l'arbre respecte bien la phylogénie de référence.

ANALYSE DES RÉSULTATS:

Nous observons des régions fortement conservées tout au long de la séquence GOS.
Nous observons un domaine conservé en 58 où notre GOS contient les acides aminés HK qui se trouve être en accord
avec notre résultat interpro, qui lui nous parle aussi d'un domaine HK.
Ce domaine serait soit la classe des orthodoxes kinases, soit la classe des hybrides kinases.
Nous pouvons voir que la séquence GOS ne débute pas au début de l'alignement multiple par rapport aux séquences choisies.
Ces séquences choisies débutent par une méthionine, ce qui confirme que la méthionine doit se trouver en amont de notre ORF.
La protéine issue de l'ORF complet aurait environ 163 aa de plus à son extrémité 5'.
A l'extrémité 3', les séquences choisies se terminent au même niveau que la séquence GOS.

ANALYSE DES RÉSULTATS:

Nous copions la séquence protéique de l'ORF dans l'outils BLAST sur le site du NCBI.

a) Notre première approche sera un BlastP contre SwissProt pour avoir une bonne qualité d'annotations.
Nous obtenons  par défaut une centaine de résultats dont le meilleur a pour E-value 4e-33 et pour score 141,
et le moins bon a pour E-value 0.085 et pour score 37.4
Nous constatons une rupture dans la suite des E-values successives après les deux premiers HSP :
Le premier HSP a une E-value de 4e-33 et un score de 141 et le deuxième a un E-value de 2e-32 et un score de 139.
Le suivant a une E-value de 5e-09 et un score de 61.2


b) Nous effectuons un BlastP contre NR.
Nous obtenons en premier lieu, une centaine de résultats dont tous les HSP ont une E-value et un score très élevés.
Nous recommençons donc la recherche en affichant un plus grand nombre d'HSP (500).
Le meilleur HSP a pour E-value 1e-42 et pour score 176
et le moins bon a pour E-value 4e-07 et pour score 58.9
Nous fixons comme score seuil 70.5 qui correspond à un E-value de 1e-10
Il y a énormément d'HSP dont le E-value est inférieur à 10e-10, ce qui nous permet d'établir la bonne qualité des résultats
et la présence d'homologues.
Les meilleurs HSPs présentent la désignation : periplasmic sensor signal transduction histidine kinase.

ANALYSE DES RÉSULTATS:

Nous avons utilisé l'outils ORF Finder sur le site SMS dans le but de trouver les cadres ouverts de lecture.
Nous avons effectué deux recherches. Une sur un brin dans le sens direct où nous avons un seul ORF
et l'autre dans le sens indirect où nous avons aussi un seul résultat.
Nous observons que l'ORF le plus long se situe sur le brin dans le sens indirect (2-814 soit 813 nucléotides)
En raison de la grandeur de cet ORF, nous pouvons en conclure qu'il s'agit d'une séquence codante.
Nous constatons également que la séquence traduite de l'ORF ne commence pas par une méthionine 
car nous avons choisi anycodon en paramètre dans ORF Finder.
Les prochaines recherches nous permettrons d'établir si le codon initiateur se trouve en amont ou dans la séquence.
Nous ne pouvons donc pas déterminer le poids moléculaire de la protéine obtenue.
Par contre la séquence traduite de l'ORF se termine par un codon stop en 814.
