ANALYSE DES RÉSULTATS:
Les deux arbres sont réalisés par des méthodes différentes. 
La méthode par NJ calcule des matrices de distances évolutives à partir de séquences protéiques en 
entrée,selon la méthode de maximum de vraisemblance. La méthode par parcimonie compare le nombre 
d'AA differents. Malgré cela nous retrouvons une tres forte similitude entre les deux arbres. 

Dans l'arbre phylogénétique de référence,on retrouve les beta et les gamma qui partagent un noeud 
en commun, ensuite viens les alpha-proteobacteries puis les epsilon, enfin les delta. Tout ceci 
formant le groupe des proteobacteries. Les CFB forment un autre groupe taxonomique.

a) pour l'arbre Parsimony:
Nous observons dans notre arbre que les alpha-proteobacteries sont regroupés ensemble, ensuite 
viennent nos gamma-proteobacteries puis les epsilons proteobacteries et enfin les delta-proteobacteries.
On retrouve ensuite des CFB. On peut dire jusqu'ici que cette arbre est congruent avec l'arbre 
phylogénétique de référence, en effet on a bien une séparation des différents groupes.

Cependant on retrouve d'autres alpha-proteobacteries à la suite des CFB dans laquelle on 
retrouve notre séquence qui partage le noeud 1 avec  Candidatus Pelagibacteria [a-proteobacteria], 
puis partage avec Rickettsiasibirica (noeud 23) qui est une a-proteobacterie. 
Ce sous-groupe est relié au sous-groupe des gamma epsilon et delta  proteobacteries , et des CFB par le noeud 24.
On peut penser que ces rapprochements seraient dûs à des transferts horizontaux de gènes entre 
les epsilon et les delta vers les alpha proteobacteries, ceci permet d'obtenir ce sous-groupe 
se retrouve notre séquence GOS_703030.

D'après ces résultats, on ne peut rien conclure quand à l'appartenance de notre séquence à un groupe
particulier. Mais on peut penser que notre séquence appartient aux alpha-proteobacteries. 
Afin de vérifier si notre séquence appartient bien alpha-proteobacteries (notre groupe d'étude), 
nous avons réalisé un arbre par la méthode NJ.

b) pour l'arbre ProtDist:
Nous observons dans notre arbre que les CFB sont regroupés ensemble ensuite viennent les delta et les epsilon.
Ensuite viens les gamma, puis le groupe d'etude les alpha-proteobacteries.
On retrouve notre séquence GOS_703030 chez les alpha-proteobacteries, en effet il partage le noeud 3 avec le 
CandidatusPelagibacter [a-proteobacteria] ensuite avec Rickettsiasibirica [a-proteobacteria] noeud 17 et 14.

L'arbre obtenu par protdist nous donne des résultats intéressants car la phylogénie de notre gène 
correspond tout à fait à la phylogénie de référence.

D'après les résultats de cet arbre (protdist), on peut conclure que notre séquence appartient bien à notre 
groupe d'étude qui sont les alpha-proteobacteries.

Annotator commentaries

La séquence GOS_703030 provient de Tropical South Pacific et fait 851 pb. Ce fragment d'ADN contient deux ORF potentiels, en sens direct dans les cadres de lecture 2 et 3. Le plus long des 2 a une taille de 159 acides aminés ce qui en fait un ORF pertinent, de plus, on trouve des homologues pertinents après un BLAST contre SWISSPROT et contre NR, avec un e-value allant de 7e-50 avec un score de 199 pour le meilleur résultat (Candidatus Pelagibacter[Alphaproteobacteria]), jusqu'à un seuil établi à 1e-10 (valeur arbitraire type compte tenu de la proximité des e-values et des scores pour chacun des résultats). On en déduit que notre séquence est certainement codante.

Notre ORF est probablement incomplet en 5', en effet, le codon ATG en position 584 contenue dans l'ORF ne coincide avec aucun des homologues en tant que codon d'initiation et semble plutot coder pour une méthionine entrant dans la composition de la séquence protéique que pour une methionine de début de protéine, de plus, notre séquence commence après la plupart de ses homologues selon l'alignement multiple. On peut évaluer le nombre d'AA probablement manquant en 5' à moins d'une quinzaine. Aussi, notre séquence est incomplete en 3' (absence de codon STOP), d'après l'alignement multiple, il manquerait plus d'une centaine d'AA en 3'.

La comparaison de notre ORF avec la banque InterPro montre qu'il y a des domaines protéiques conservés potentiels chevauchants. On retient le domaine protéique IPR011324 qui a un evalue de 1.2e-41 et qui correspond au facteur cytotoxique nécrosant. Il s’étend des acides aminés 3 à 159, qui est d'ailleur une région très conservé avec les homologues d'après l'alignement multiple. D'après l'analyse de notre arbre phylogénétique, le groupe taxonomique le plus proche dont semble être issu l'organisme portant notre fragment d'ADN est le groupe des Alphaproteobacteria.

Les processus biologiques et fonctions proposées ne sont pas assez précis pour définir notre protéine : elle correspond probablement à une protéine de catabolisme puisqu'elle code pour une toxine produisant dans les cellules une hyperpolymérisation de fibres d'actine, provoquent sur la plupart des cellules une extraordinaire augmentation des fibres de stress, des membrane ondulantes induisent une phagocytose non-spécifiqueet une multinucléation due probablement à un blocage de la cytokinèse. Elle a donc probablement un role dans l'activité structurale de la cellule.

ANALYSE DES RÉSULTATS:

La présence de domaines conservés entre les séquences choisies nous prouve que ces séquences sont 
très probablement de vrais homologues. 
On remarque que codon ATG present à la position 584 de notre sequence, codant pour la methionine 
(71e AA de notre ORF) n'est pas très conservé chez ses homologues, mais des régions en amont de ce 
codon semblent être assez conservées. On peut en déduire que ce codon ATG est simplement une 
méthionine entrant dans la composition de la séquence protéique, et non pas le codon d'initiation de 
la protéine. De plus, notre séquence commence après la plupart de ses séquences homologues, c'est 
pourquoi on peut supposer que notre séquence est probablement incomplete en 5'. Il manquerait moins 
d'une quinzaine d'AA en 5'.

On constate que notre séquence s’arrête bien avant tous les autres homologues, ce qui renforce notre 
hypothèse de départ, où l'on suppose que notre ORF est incomplet en 3'. On peut estimer le nombre 
d’AA manquant en 3' comparant notre protéine à ses homologues supposés : il y manquerait plus d'une 
centaine d'AA.

a) BLASTp contre SWISSPROT, paramètres par défaut au NCBI

ANALYSE DES RÉSULTATS:

a) On fait d'abord un BLASTp contre SWISSPROT, cette banque a l'avantage de donner des homologues 
fonctionnellement bien caracterisés à partir desquels on pourra determiner la fonction de notre 
proteine. On trouve quelques résultats significatifs dont le meilleur affiche un score de 98.6 et 
un e-value de 1e-20. On ne disingue pas vraiment de seuil par la fonction des protéines qui n'est 
pas donnée, c'est pourquoi on choisit de s'arreter à la valeur pré-établi de e-10 pour séparer les 
vrais positifs (homologues), des faux positifs (non-homologues), on établie donc le seuil à la 
sequence dont l'evalue est 9e-10 et le score 62.4.

b) Dans le BLASTp contre NR, qui est la banque la plus exhaustive disponible et qui est surtout 
utile pour l'analyse phylogénétique, on trouve beaucoup plus de resultats avec de meileurs scores 
(dont 199 pour le plus élevé) et e-values(7e-50 au mieux). Ici aussi la fonction ne nous aide pas à 
établir un seuil, de plus, les scores et evalues se suivent de très près : les valeurs décroissent 
lentement sans espacement distinct, ce qui aurait pu nous aider pour cibler un seuil. On choisira

Parmis les 2 ORF potentiels trouvés, on retient le plus long, localisé entre la base 374 et 850 
en sens direct dans le cadre de lecture 2. On peut supposer d'après sa taille importante (159 AA) 
qu'il est codant.

La traduction de cet ORF ne commence pas par une méthionine, on relance alors la recherche en 
incluant seulement les résultats commençant par un codon d'initiation en sens direct dans le 
cadre 2 de lecture, afin de déterminer si la méthionine est plus en aval de cet ORF potentiel. 
On trouve en effet un codon ATG en position 584 de notre ORF, qui correspond peut-être au début de 
la protéine, même si cette hypothèse est peu probable compte tenu de l'éloignement de ce codon par 
rapport au début de notre ORF, ce qui réduirait la taille de notre protéine presque de moitié. 
L'alignement multiple nous permettra de déterminer si ce codon ATG correspond à un codon 
d'initiation, ou s'il s'agit simplement d'une méthionine entrant dans la composition de la 
séquence protéique. D'autre part, notre ORF potentiel ne se termine pas par un codon STOP, il doit 
donc être incomplet en 3'. 

Dans la mesure où notre ORF est incomplet, on ne peut pas calculer la masse moléculaire théorique du 
polypetide correspondant.
