Annotator commentaries

Initially we were working with the largest ORF which had poor E-values, considering that a meaningful value is below 1e-6, therefore we appealed to Blast x. From Blast x results we found out that the ORF which gave us credible results to work with is ORF number 1 in reading frame 1 on the direct strand. From InterProScan results was found a hypothetical protein with an unknown function. For this reason we cannot conclude anything about its molecular and biological function. We can verify that the sequence its codifying because it has 90aa but it as unknown homology. About its taxonomy, due to the blast results this sequence may belong to Proteobacteria phylum, but it's not possible to confirm it, because even though it's E-value (5e-28) is considered meaningful, the following values from the blast do not allow a plausible conclusion about the taxonomy.

RESULTS ANALYSIS


Were found 3 ORFs in the direct strand there are 2 ORFs in frame 1, number 1 from base 181 to 453 with a length of 272 bp and number 2 from base 601 to 981 with a length of 380 bp.And in the reverse strand there is 1 ORF in frame 3 from base 213 to 488 with a length of 275 bp

The longest ORF is in direct strand in frame 1, ORF number 2 with a length of 380.




A study was made in the biggest ORF,in which we had no credible results from Blast p. For this reason we studied the complete sequence through Blast x and we found out that the ORF which gave us credible results to work with is ORF number 1 in reading frame 1 on the direct strand.This ORF is coding because it has 90aa but it as unknown homology based on E-values 5e-28,1e-27,2e-09. It has a codon STOP but it doesn´t have a codon START, this we cannot confirm because we couldn´t do multiple alignement. In this sequence there is no more ORF's with biological sginificance(ORF number 2 in reading frame 1 on the direct strand E-value 4e-28; ORF number 1 in reading frame 3 on the reverse strand E-value 5.6).

From InterProScan results was found a hypothetical protein with an unknown function. A hypothetical protein as a predicted existence which can be expressed from an open reading frame(1.Claus Desler,Prashanth Suravajhala, May Sanderhoff, Merete Rasmussen, and Lene Juel Rasmussen. 2009. In Silico screening for functional candidates amongst hypothetical proteins. BMC Bioinformatics 10: 289.). These type of proteins are usually a product of pseudogenes, and may codify pathogenicity and virulence factors[1](2.Sergio Hernández Æ Antonio Go´mez Æ Juan Cedano Æ Enrique Querol. 28 July 2009. Bioinformatics Annotation of the Hypothetical Proteins Found by Omics Techniques Can Help to Disclose Additional Virulence Factors. Curr Microbiol 59:451–456.).

Based on this analysis a domain was found with credible E-value(2.1e-16,values below 1e-6 are meaningful) from a protein with unknown function, therefore it's not possible to conclude nothing about the same.

RESULTS ANALYSIS


From Blastp results we verify that only tree E-values are meaningful: 5e-28, 1e-27 and 2e-09 which indicate that has unknwon homology and that our sequence its probably a hypothetical protein with unknown function.

I have no sequence in which i can choose as ingroups or outgroups with credible E-value only tree values are below 1e-6, the value we take as reference, for this reason I cannot do multiple alignements or draw a phylogenetic tree.
