Annotator commentaries

Cette séquence présente plusieurs ORF, dont le plus long, et qui présentait le plus d'homologues, a été retenu. Cet ORF va de la base 1 à 906, soit toute la longueur de la séquence, il est incomplet en 5' et en 3'.

Il semble correspondre à un domaine protéique, ACR_tran, qui est spécifique à une famille de protéines membranaires, jouant parfois un rôle dans la résistance des bactéries.

Par ailleurs, on peut voir sur l'alignement multiple que les séquences sont très conservées, bien que la séquence étudiée commence bien après et finisse avant les autres, puisqu'elle est incomplète. Ceci est compatible avec le fait que toute la séquence corresponde à un domaine protéique.


Blastp indique de nombreuses protéines similaires à cette séquence, avec des e-values très faibles(de 4e-72 à 1e-170 pour une recherche avec un maximum de 1000 homologues trouvés), et une couverture jusqu'à 100%, elle possède donc de très nombreux homologues, cela confirme que cette séquence doit faire partie d'une protéine très conservée dans l'évolution. Les scores les plus élevés correspondent à des protéines de l'espèce Burkholderia cenocepacia, et à celles d'autres espèces du genre Burkholderia.

Dans les arbres phylogénétiques reconstruits, la séquence étudiée est comprise dans ce genre Burkholderia, très proches avec les différentes souches de Burkholderia cenocepacia, avec les deux méthodes de reconstruction utilisées.

On peut donc penser que cette séquence provient d'une bactérie du genre Burkholderia.


Les protéines similaires à cette séquence sont de plusieurs types, mais semblent pour la plupart avoir avoir un rapport dans la résistance des bactéries. De plus, le domaine protéique prédit correspond avec cette hypothèse. D'après ce domaine, la fonction biologique de cette protéine serait une activité de transporteur.

ANALYSE DES RÉSULTATS:

Pour la recherche en sens direct, sans ATG au départ, on trouve quatre ORF, le plus long va de la base 2 à 907 dans la première phase de lecture (302 acides aminés), soit toute la longueur de la séquence, il ne commence pas par une méthionine et ne se finit pas par un codon stop. Blast ne lui trouve aucun homologue, on ne le retiendra pas.

Dans le sens indirect, on a également quatre ORF dont un qui fait toute la longueur de la séquence (bases 1 à 906 dans la première phase de lecture, 302 acides aminés), et qui ne commence pas non plus par une méthionine, ni ne se finit par un codon STOP.


Si on cherche les ORF commençant par une méthionine, dans le sens direct, on trouve deux ORF, le plus long, de 165 acides aminés (bases 33 à 527 dans la troisième phase de lecture), commençant par une méthionine et se finissant par un codon stop. Blast ne trouve que deux séquences similaires, l'une à une e-value élevée(2,8), et l'autre a une e_value plus faible (1e-09) mais une couverture faible(37%). On ne la retiendra pas.

Dans le sens indirect, on ne trouve qu'un ORF, de 251 acides aminés (bases 154 à 906 dans la première phase de lecture), commençant par une méthionine mais ne se finissant pas par un codon stop, il est compris dans l'ORF allant de la base 1 à 906 dans le sens indirect.



La séquence allant des bases 154 à 906 est englobée dans la séquence allant des bases 1 à 906, et cette dernière a des protéines similaires dans Blast avec une couverture allant jusqu'à 100%.

Nous ne garderons donc que la séquence allant des bases 1 à 906, en sens indirect, dans la première phase de lecture.

On peut voir que la séquence étudiée commence bien après les autres, et se finit un peu avant, puisqu'elle est incomplète en 3' et en 5' mais sur toute la longueur de cette séquence les acides aminés sont très conservés. ANALYSE DES RÉSULTATS:

Dans ces deux arbres la séquence inconnue est très proche des différentes souches de Burkholderia cenocepacia. Elle est à l'intérieur du groupe monophylétique formé par les différentes espèces du genre Burkholderia présentes ici

Cette séquence provient donc probablement d'une bactérie du genre Burkholderia.

Les séquences issues de bactéries n'appartenant pas à ce genre ne suivent pas la taxonomie attendue, dans aucun de ces arbres, et les relations entre ces bactéries n'est pas la même entre les deux arbres, excepté pour les organismes du groupe externe qui dont bien monophylétiques. Cela pourrait être du à des transferts horizontaux par exemple, ou encore à un biais de composition en bases, ou plus simplement à un manque de données.


Si on calcule les valeurs de bootstrap pour l'arbre reconstruit par la méthode de BioNJ, le groupe contenant les séquences des Burkholderia cenocepacia et la séquence inconnue est soutenue avec un bootstrap de 100, tout comme celui contenant toutes les espèces du genre Burkholderia.

Les valeurs de bootstrap sont beaucoup moins élevées pour les relations entre les genres autres que Burkholderia (bootstrap de 62 pour la branche rapprochant le groupe de Serratia odorifera, Edwardsiella tarda et Tolumonas auensis du groupe des Burkholderia), on ne peut pas être vraiment surs de qui est plus proche de ce genre.

Cela irait dans le sens d'un manque de données pour expliquer que les séquences issues d'organismes d'un genre autre que Burkholderia ne suivent pas la taxonomie attendue.


Si on calcule les valeurs de bootstrap pour l'arbre reconstruit par la méthode de maximum de vraisemblance, le groupe contenant les séquences des Burkholderia cenocepacia et la séquence inconnue est également soutenue avec un bootstrap de 100. Cela va dans le sens d'une appartenance de l'organisme dont provient la séquence inconnue au genre Burkholderia.

ANALYSE DES RÉSULTATS:

Les scores les plus élevés sont ceux avec l'espèce Burkholderia cenocepacia (quatre scores de 602 et un score de 570 avec cette espèce).

Les scores sont très élevés avec les protéines provenant d'organismes du genre Burkholderia (plus de 500, excepté pour une espèce avec un score de 378), et moins avec les bactéries appartenant à d'autres groupes (score jusqu'à 440)

Chlorobium phaeobacteroides DSM 266

Choix de Pelodictyon phaeoclathratiforme, Chlorobium phaeobacteroides et Chlorobium ferrooxidans en groupe externe. Ce sont certaines des espèces dont les protéines ont le moins de similarité avec la séquence étudiée (scores de 397, 397 et 392 respectivement) tout en étant éloignée phylogénétiquement des b-proteobacteria, qui semblaient avoir des scores élevés, puisque ce sont des green sulfur bacteria.

Le groupe d'études est composé de huit espèces du genre Burkholderia, dont trois souches de l'espèce Burkholderia cenocepacia, qui obtiennent des scores très élevés, de trois espèces d'autres genres de b-proteobacteria, ainsi que de deux g-proteobacteria et deux espèces d'enterobacteria.

ANALYSE DES RÉSULTATS:


Pour l'ORF retenu, on trouve de nombreuses protéines similaires, avec des e-values très élevées.


Plusieurs types de protéines homologues sont trouvées, mais elles semblent quasiment toutes avoir un rapport avec la résistance aux médicaments.


Si on augmente le nombre de séquences trouvées maximum à 10000, les e-values minimum sont de 4e-13, et les couvertures sont très élevées (pour la plupart supérieures à 90%). Cette protéine est donc très conservée, elle a plus de 10000 homologues.
