Analyse de la séquence:


La recherche d'ORF avec SMS ORFinder permet de trouver plusieurs ORF dont 3 qui ont une taille qui laisse penser qu'il ne s'agit pas de faux positif. 2 ORF possibles mesurant 708pb et une mesurant 705pb. L'analyse grâce à Blastp permet de ne garder que l'ORF de 705pb qui possède beaucoup de similarité avec la protéine "Formate dehydrogenase" de la bactérie Burkholderia(la plus faible E-Value est à 9e-114).


Mais on peut voir que cette ORF ne commence pas par une Méthionine alors que l'ORF commence à la base 5 et devrait donc commencer par une Méthionine. L'homologie avec Blastp nous permet de réduire l'ORF et la faire commencer à l'acide aminé 28, qui est une Valine, alors que dans d'autre espèce c'est bien une Méthionine, on peut voir aussi que pour certaines autres espèces il y a bien un Valine en position 28(1) mais alors la Méthionine se trouve en position 30(3). Dans l'ORF il y a aussi une Valine en position 30(3). Cela peut provenir soit d'une erreur de séquençage en position 28(1) ou 30(3) qui est l'hypothèse la plus probable soit d'une réelle mutation récente qui aurait inactivé le gène. Cette dernière hypothèse est peu probable car l'inactivation d'un gène par mutation entraine souvent d'autre mutation, une partie non codante de l'ADN va dégénéré rapidement alors qu'ici la séquence s'aligne bien avec Blastp.


L'alignement multiple et l'arbre nous permettent de voir que la présence d'une Valine ou d'une Méthionine en position 28(1) ou 30(3) n'est pas la conséquence de la divergence par l'évolution des groupes d'espèces car même dans les groupes on trouve la Méthionine en position 28(1) ou en position 30(3).


Cette séquence serait donc codante et aurait un domaine protéique impliqué dans la catalyse de la réaction du formate. Il a donc correspondance entre le domaine protéique et le résultat de Blastp.

Cette séquence coderait donc pour une enzyme catalytique et permet le transport d'électron impliqué dans la transformation du formate en bicarbonate chez la bactérie Bulkholderia.

ANALYSE DES RÉSULTATS:

On trouve grace à SMS ORFinder 6 ORF possibles. On va regarder les 3 ORF ayant les plus grandes tailles c'est a dire celle dans le sens direct commençant à la base 2 et s'arretant à la base 709 dans le cadre de lecture +2, celle dans le sens indirect commençant à la base 1 et s'arretant à la base 708 dans le cadre de lecture -1 et celle commençant à la base 5 et d'arretant à la base 709 dans le cadre de lecture -2.


L'ORF commençant à la base 5 et s'arretant à la bas 709 possede les plus petites e-values lors de l'allignement avec BLAST, et cet allignement commence à partir de l'acide aminé 28 qui correspond à une Valine dans la proteine que l'on compare mais à une Methionine dans les autres(dans certains cas, la la Methionine se trouve a la position 30 et dans la séquence que l'on a comparé ou trouve encore une Valine.). La Valine est codée par le codon GUG alors que la Methionine est codée par le codon AUG, ceci provient donc peut-etre d'une erreur de séquençage de la premiere base. L'ORF va donc de la base 89 à la base 709.

On peut voir que l'ORF trouvé est proche de l'espece 383 et fait partie du groupe Burkholderia.

ANALYSE DES RÉSULTATS:

La 3eme ORF('c)') possede des E-Values plus petites et possede plus d'homologie avec des protéines deja existantes, il y a donc de forte probabilité que cet ORF ne soit pas un faux positif.

Cette ORF pour les 500 premiers hits possède des E-Value compris entre 9e-114 à 2e-12. Donc toutes ces E-Values sont encore significatifs, il faut prendre les 1000 premiers hits pour trouver des E-Values non significatives, cett région est donc plutôt bien conservée.

Lorsque l'on fait le BLASTp contre SwissProt ont trouve beaucoup moins de hits significatif puisque dans ce cas les E-Values vont de 1e-107 à 9.7. Parmi les hits manquants beaucoup se trouve dans les E-Values les plus forts. Sur les 20 premiers hits contre nr seulement 2 sont présent contre SwissProt. Il manque donc des références sur cette protéine dans SwissProt, il est donc mieux d'utiliser les données contre nr plutôt que celles contre SwissProt.

Grâce à BLASTp, l'ORF a pu être réduite pour la commencer à la position de 28 de la protéine de l'ORF complète.



Il y a une forte similarité avec la protéine "Formate dehydrogenase" de la bactérie Burkholderia sp383.


Le groupe d'étude pour la taxonomie est les Alpha-Probacterium Burkholderia car presque toute les similarité trouvés sont du groupe Burkholderia, et comme référence les groupes choisis sont les gamma-probacterium et Gram-negative soil bacterium car les similarité sont assez éloigné sans non plus l'être trop.
