Annotator commentaries

We were able to find one ORF in the directed strand and two more in the reverse strand, they all have more than 60aa and we found ( with BLAST ) sequences homologues to our bigest ORF, so we can conclude that this sequence is coding.

Although we couldn't determinate the function of this protein, we can know that it is conserved in cellular organisms: Bacteria and Fungus. We can't know in which biological process it participates.

With Lineage Report and the two phylogenical trees we can conclude that this sequence belongs to a Bacteria, more precisely a Flavobacteria and probably a Robiginitalea.

Our ORF has a start codon (methionine) and a stop codon, so we can say that our ORF is complete. We can also say that it doesn't have any internal stop codons.

The chosen open reading frame (ORF) is the first one in reading frame 2 on the direct strand, and it extends from base 11 to base 691 and is a coding ORF. In the direct strand there weren't found any ORF in reading frame 1 neither in 3 nore in the reverse strand there weren't found any ORF's in reading frame 1.

The first nucleotide of iniciation codon is in the 11th position and the last one before the stop codon is in the 860th position. This polypeptide has 226 aminoacids.

RESULTS ANALYSIS


Whith the MUSCLE we obtain a very good alignemnet, in part because our ORF is complete.

Our ORF starts at the 4th base, but this position is not very relevant in the comparison with the other sequences because they all start in different positions. They only begin to be aligned after the 16th base. They have pratically the same size and are completly aligned in 65% of the sequence. We can deduce that these blocks ( positions of the 5 blocks: [16 36] [45 59] [72 90] [124 168] [175 237]) of the sequences are specific to the structure and function ( even unknown ) of our protein, like we have deduced in the discussion of the protein domain.

RESULTS ANALYSIS


With the BioNJ tree we obtain all the sequences selected as ingroup in the same monophyletic group: they all descend from the same ancestral, and they aren't very distanced evolutively. All the sequences selected as outgroups fall outside of our group of interest (the ingroup).

With the PhyML tree we still obtain a monophyletic group whith the ingroup sequences very close to each other, and the outgroups still fall out of our group of interest. In this tree Prosthecochloris aestuarii seems to be evolutively more distant to the other outgroups.

Both trees are concordant about the relationships of the outgroup taxa, and both indicate that our sequence is more alike with Robiginitalea biformata. About the ingroup taxa there are some discordances about the others relationships.

According to these and the taxonomy results it is very probable that this sequence belongs to a Flavobacteria and maybe indicates a possible belonging to the generus Robiginitalea.

RESULTS ANALYSIS


By the analysis of the Lineage report we can say that this protein is found in bacteria ( mostly in bacteroidetes chlorobiotics - alignements with the higher scores), and also in some fungus.


We assume that homologies present in both the outgroup and ingroup must be primitive characters that predate the divergence of both groups from a common ancestor (and so, the homologies present in the ingroup are some derivated characters).


For the ingroup, the sequences were chosen because they have the best scores, i.e. their alignements are the most similars to ours, and because they all belong to the same monophyletic group of organisms: CFB bacteria,which are Cytophagales,Flavobacteria or Bacteroidetes.

For the outgroup, the sequences were chosen because they belong to other groups of organisms but their alignement with our sequences still produces a relevent E value ( E > Xe-04).

RESULTS ANALYSIS


According to the BLAST results our hypothesis about the function of this protein seems to be right. Only the last 25 homologue proteins found by BLASTp have a E value without a biological relevance and even them refer to hypothetical conserved proteins.

With this results it didn't seem relevant to do the reserch with BLASTx.
