Annotator commentaries

The sequence analyzed has 317 aa, and has biological significance is therefore regarded as a coding sequence. Has a Start codon which begins at nucleotide 48, but has no STOP codon. Based on the analysis of the blast there found to be obtained very low e-values (1e-175) with high scores (619), which leads to the conclusion that our sequence has biological significance, and present some homologies. With the results obtained in protein domain, we can conclude that our result quite possibly belong to a superfamily (MFS) and will function as the transport of substrates, since the e-value obtained for this sequence was 3.4e-34. Proteins of MFS general substrate transporter are found in the cell membrane, they are secondary carriers of the same membrane, and are involved in ion transport.

We can conclude that this sequence, according to the taxonomic report, belong to the genus Burkholderia.

RESULTS ANALYSIS


There are 4 reading tables of our ORF in the direct strand (two of which are related to the reading frame 2) and are 3 reading frames in the reverse strand. The ORF chosen for analysis was the ORF of the reading frame 3 of the reverse strand. This ORF has 317 aa, and is the largest ORF, has no start codon (reference in MSA) or stop codon. An analysis of the ORF did not reveal the existence of internal stop codons. The ORF is coding but is incomplete in the extremity 5' and in the extremity 3'.

Many ORF's present results in the blastp, but most do not present significant e-value, and only one e-value is more significant, the e-value of the reading frame 3 direct strand (1e-94).

Through the data referred above, it is confirmed that the ORF of the reading frame 3 reverse strand, in addition to being the largest of the sequences, it shows a lower e-value, and that presents more homology, so was the chosen to analyze.

RESULTS ANALYSIS


After we performed the analysis we saw that all sequences possessed all the same size, and exist a great homology inside the ingroups and inside the outgroups.

After performing the MSA was found that our sequence had a methionine at position 15. Because of this fact we changed the starting position of the ORF, which began earlier in the third nucleotide, to position 48.

Analyzing the results of the MSA, there was then a good homology between our sequence and the sequences selected as ingroups. The sequences have almost all the same size, only our sequence, GOS_1513020, is a little smaller.

Because there is good homology exists in the outcome of the MSA, we can conclude that our result may possibly belong to the genus Burkholderia, with the results present in the blast, it appears that the sequences of Burkholderia belongs to the MFS family, which coincides with the domains found in our sequence. RESULTS ANALYSIS


We obtained two domains, the MFS general substrate transporter (e-value of 3.4e-34) and MFS_1 (e-value of 2.2e-28), which confirmed its high significance, but the domain MFS general substrate transporter is the most comprehensive, and many will probably assumed that represents the function of our protein, so that was chosen to make note, we do not chose MFS_1 to avoid overlapping domains in the annotation.

Was obtained one non integrated domain (Major Facilitator Superfamily MEMBER), with e-value of 2.6e-14.

According to the domains obtained we can observed that this protein belongs to the superfamily MFS. The proteins of this family are characterized by being the largest group of secondary membrane transporter. The MFS family is composed of single chain polypeptides side, which only waybill small solutes (ions).

RESULTS ANALYSIS


The trees are consistent and have the same topology, the ingroups arises all from the same node suggesting a common ancestor. The outgroup Granulibacter bethesdensis arises from the same node of the Burkholderia, but phylogenetically more removed, suggesting that these two organisms may have had the same common ancestor, but the organism Granulibacter bethesdensis is phylogenetically more distant from this ancestor.

It should be noted also that the trees obtained are not the best, are not well established, since the values of bootstraps with the ingroups are very low, around 3%. The trees are collapsed, because using the lineage report was only possible to choose ingroups organisms of the same genus (Burkholderia), varying only the species, in some cases. This factor led to a diversity of ingroups chosen very low.

Through the study of these two trees we reach the conclusion that our result very possibly be present in an organism of the genus Burkholderia, but we cannot infer anything about which species they belong.

RESULTS ANALYSIS


Analyzing the taxonomy data we observed that our sequence is a cellular organism that belongs to the domain bacteria, and the genus Burkholderia. We cannot mention what is the species because the results of blastp show identity values very close to at least two species, Burkholderia ambifaria (96%) and Burkholderia cenocepacia (98%) and both had good scores, Burkholderia ambifaria (568) and Burkholderia cenocepacia (619).

Based on the lineage report were chosen ingroups, beta-proteobacteria, and the outgroups, a-proteobacteria, g-proteobacteria,d-proteobacteria and e-proteobacteria. The sequences chosen are described in the analysis of the blast.

RESULTS ANALYSIS


With the analysis in blastp and by using the lineage report, it appears that the first 12 hits have very low e-values and great significance. We could possibly be in the presence of a sequence of a metagenomic species of Burkholderia cenocepacia, because we obtain values of 98% of identity and e-values in the order of 1e-175, but there are other species belonging to the set of Burkholderia cepacia complex with very good values of identity, such as Burkholderia ambifaria presenting an identity of 96% and e-value of 3e-160, then we should not infer the species of Burkholderia, and we should stay for de genus Burkholderia because we have good values, identity and e-values with very low values.

The Burkholderia belongs to the class of b-proteobacteria, and so our ingroups chosen branch were b-proteobacteria, but with care to choose as many different species within this class. In turn, the outgroups were chosen from the class of a-proteobacteria, g-proteobacteria, and d-proteobacteria and-proteobacteria
