Annotator commentaries

For the analysis of this fragment, we used the ORF in reading frame 2 on the direct strand, because it was the largest one and we used a "greedy" approach.


Our sequence is a coding sequence, because it has homologs, although unknown, with good e-values (8e-71) with environmental database in BLASTx.


The ORF is incomplete. It doesn't have a start codon and no stop codon.


In protein domain analysis, no domains could be found.


Only using the BLAStx with environmental database, significant results were found. For example, the first hit had an E-value of 8e-71, for a hypothetical protein, GOS_1565913, of marine metagenome, which may suggest that it is an homolog protein.


None of the algorithm or sequences query gave credible scores and e-values to continue this annotathon analysis.


This analysis gave us a coding region, but no functional protein domain and no valid hypothesis of an organism likely to carry the DNA fragment.

RESULTS ANALYSIS


Using SMS ORF Finder, 4 results came up on the direct strand. One in reading frame 1, with 73 aa and a TGA stop codon. The second one in reading frame 2, with 277 aa with no stop codon. The third one was in reading frame 3, with 102 aa and a TGA stop codon. The fourth one also on the reading frame 3 with 60 aa with a TGA stop codon.


On the reverse strand, also 4 results were found. The first one was on reading frame 1, with 71 aa and a TAG stop codon. The second, in reading frame 2, with 62 aa with a TGA stop codon. The third one, in reading frame 3, with 86 aa with a TGA stop codon. Finally, in reading frame 3, with 155 aa with no stop codon.



For the analysis of this fragment, the ORF in reading frame 2 on the direct strand will be used, because it is the largest one and we will use a "greedy" aproach.

RESULTS ANALYSIS


After analysis of the BLASTp and the BLASTx, and in light of the E-values and scores, we couldn't conclude from wich organism the Genomic Sequence came from.

Using BLASTx with environmental database we only can conclude that our Genomic Sequence is a coding protein, from an unknow organism, from a marine metagenome.


With this results, we can't continue to test this sequence.
