Annotator commentaries

In the analysis of this Genomic Sequence, the ORF used was in reading frame 3 in the direct strand. The other ORF's were also tested but no better results came up.


From the 13th aa to the 113th aa, a domain tagged as "Unintegrated" was found. The E-value of this result (2.2e-09) probably indicates that the protein belongs to a phage and is involve in the host cell recognition, attachment, tail sheath contraction and viral DNA ejection [PUBMED:12923574].


Using BLASTp, and BLASTx both with nr database, no significant results (low score (~40), e-values of 0.001) were found.

(The organism to which the sequence belongs may be a virus, but as no credible scores and e-values came up for the sequence(s), this results are not relevant).

Using a BLASTx with the environmental database several hypothetical homologs came up, i.e. a 457 score and with a E-value of 1e-127, for a hypothetical protein, GOS_9739000, of a marine metagenome.


None of the algorithm or sequences query gave credible scores and e-values to continue this annotathon analysis.


This analysis gave us a coding region, but no functional protein domain and no valid hypothesis of an organism likely to carry the DNA fragment were found.

RESULTS ANALYSIS


Using SMS ORF Finder, 3 results came up. One in reading frame 3 on the direct strand, with 255 aa and a TAG stop codon. The second one in reading frame 1 on the reverse strand, with 62 aa and a TAG stop codon. The third one was in reading frame 3 on the reverse strand, with 105 aa and a TAG stop codon.



For the analysis of this fragment, the ORF in reading frame 3 on the direct strand will be used, because it is the largest one and we will use a "greedy" approach.

RESULTS ANALYSIS


a)From the 13th aa to the 113th aa, a domain tagged as "Unintegrated" was found. The E-value of this result (2.2e-09) probably indicates that the protein belongs to a phage and is involve in the host cell recognition, attachment, tail sheath contraction and viral DNA ejection [PUBMED:12923574]


b)From the 89th to the 101st aa, a 12 aa sequence resulted as a probable homologue DNA methylase, C-5 cytosine-specific, active site; but no e-value available.


Although the domain was Unintegrated in the first one, the second came up with worse results with no E-value. To continue the analysis, the first one was used.
