Annotator commentaries

Our unknown ORF is codifying, because all the ORFs found on the ORF finder have more than 60 aminoacids, and we chose the longest, because it’s the one that has the best chances of being translated. It’s an incomplete ORF because it doesn’t start with a methionine on the 5’ extremity and doesn’t have a STOP codon on the 3’ extremity.

In the protein domains, domains were not found, which means that our ORF has no homologous proteins known or at least areas with known function. So we could not mention the biological process or molecular function, determines them to me as unknown.

The BLASTp didn´t gave any alignment results of significant proteins , so we did a BLASTX using the nucleotide sequences.


The E values of the BLASTX results in general were high (from the eleventh and the following values are higher than 0.001) meaning that the sequences produced no significant alignments,

in other words , have low homology, so we can not use the MAS because doesn´t exist enough credible values to select 15 sequences for ingroup that would belong to the same tax and five outgroup sequences for which they could belong to different TAX.


We can not say that the organism belongs to our sequence, because we are not able to confirm the phylogenetic tree, but the first sequences aligned in BLASTX with E values of 2e-20 4e-18 for example belonging to the organism Burkholderia cenocepacia we can also Watch the report pertaining to taxonomy phylum Proteobacteria with 390 hits in 165 bodies and the class Betaproteobacteria with 122 hits in 38 bodies, so we assume a possibility of our unknown organism belong to this class.


For the same reason the MSA, we can not build the phylogenetic tree and without MSA and phylogenetic tree is more difficult to draw conclusions regarding the taxonomy defined as unclassified sequences.


Due to not having MSA, not determined the START codon in the 5 'end.

Consequently we also can not calculate molecular weight, because for the calculating the ORF must be complete and we have only the STOP codon at the 3 'end identified.

From this, we don’t know the function of the sequence, but from the results of the BLAST as the first results have acceptable E values, we can see that there are homologous sequences similar to our sequence and that are hypothetical protein in which the function is unknown.

RESULTS ANALYSIS


The BLASTp does not gave sufficient results, therefore had only resulted two sequences of significant alignments.

But we got the results of taxonomy report for the BLASTx.


As the filogenetic organism closer to the organism in which belongs our unknown sequence is probably one of the organisms with bigger hits in the lineage report, comparing scores or the E values of the BLASTx with the lineage report, we note that the first alignment is associated to an hypothetical protein of the Burkholderia cenocepacia specie that has a score of 103 and an E value of 2e-20, which means that is the sequence with best significant alignment. To confirm this, we observed that in the taxonomy report, this same specie has 22 hits in 5 organisms.

Also the Burkholderia ambifaria specie has 1 hits in 4 organisms and the BLASTx results shows a higher score, but a bit lower than the first specie and is also associated to an hypothetical protein, not knowing his specific function.

Also with a big number of hits, 19 in 4 organisms, appears the Burkholderia pseudomallei specie.

RESULTS ANALYSIS


All the ORFs found have more than 60 amino acids. We choose the bigger one, because that’s the one that has a bigger probability of having a biological function and to be translated.


The BLASTp does not give significant protein alignment results. We made a BLASTx using the nucleotides sequence and we had results. We choose the 12 first results.


Observing the BLASTx results, we verify that only some of the first E values are smaller than 1e-2, not being significant in general, which means that the first values correspond to homologous sequences whose codified proteins have similar biological function to our ORF. Besides the other results we note that there are no credible homologous sequences to our ORF.


Observing the function type of the protein in the BLAST (since we don’t found domains), it is verified that the sequence that produces a more significant alignment with our sequence, is a hypothetical protein with an unknown specific function.


From the lineage report, we can observe that our ORF belongs to an organism from the domain Bacteria, Filo Proteobacteria, Betaproteobacteria Class, Burkholderiales Order and Burkholderiaceae family .
