Annotator commentaries

After analyzing all the results, we can conclude that the protein is probably a coding protein because has a stop codon, TAA, Is constituted of 175 amino acids. This results are confirmed by the analyses of subroutine BLASTp with have 286 of hits score and 3e-77 of E value, and all the homologous sequences have known function. Afther analysing the results of InterPro and subroutine BLASTp, we conclude that probably our protein is a Tryptophan synthase beta subunit-like PLP-dependen. It have several homologies with a Tryptophan synthase. So, probably, the molecular function of our protein is to participate in catalytic activity (GO:0003824), in others words, participate in metabolic process (GO:0008152).

In the program PSORT ( http://psort.nibb.ac.jp/ ), we can see that the protein can be found in the bacterial cytoplasm (0,200 %).

With the MSA results we cannot find the start codon, and our protein is shorter them the other ones so the alignment is not good. We did two trees trying predict the taxonomy classification, but both of them have the same conclusion despit the Phy ML tree has betther bootstrap values.Our organism is from a Bacteria kingdom, Proteobacteria phylum and betaproteobacteria class, we can't say the order but it is probably from Burkholderiales.

RESULTS ANALYSIS



The chosen ORF was a reverse strand (3' <- 5'), frame 3, for being the largest sequence. The frame 3 of the foward strand, and frame 2 of the reverse strandor dont have ORFs. In the forward strand, frame 1, the ORF has 105 aa and the frame 2 has 81 aa but both of them does not have known homology, according to the BLAST. The reverse strand, frame 1, the ORF has 66 aa but do not have known homology, according to the BLAST.

This ORF is a coding sequence with a size of 175aa, which have a stop codon TAA. The start codon we cannot known (concluded from MSA).

We have serveral preserved areas in the MSA, but the GOS_1365010 sequence is shorter then the homologous ones ( all the sequences homologous is about the same size ), due to this we can't get a better alignement, and cannot see the start codon too.

RESULTS ANALYSIS


a) Bio NJ

This tree is monophyletic in terms of clades, because all the ingroup is in the same clade and the outgroup is in another clade. We can observe that the Dechloromonas aromatica RCB belongs to a Rhodocyclales Order and the others ones in this clade belongs to a Burkholderiales Order, due to this we cannot say the Order of this sequence and just predict the taxonomy classification to the Class Betproteobacteria, however it seems to be a Burkholderiales Order we can't say with sure.


b) Phy ML

This tree has a similar topology of the NJ tree, but it has more significant bootstraps values 0,91 in the GOS_1365010 node.The taxonomy classification in this case is Bacteria; Proteobacteria; Betaproteobacteria but we cannot say the order despite it seems to be a Burkholderiales. It is the same conclusion of the NJ tree.
