Annotator commentaries

We only got to the Archaea Kingdom since the e-values are not so good (the best is 2e-13), and in the phylogeny tree, the sequence gets out from the outgroups. The results from the InterProScan and BLASTp show that the sequence probably has a biological process like electron transport and a molecular function like electron carrier activity.

RESULTS ANALYSIS


In the forward strand, were found five orf's: one in the reading frame 1 (start in the base 1 and finishes in the base 876), other in the reading frame 2 (start in the base 356 and finishes in the base 562), another orf in the reading frame 2 (start in the base 677 and finishes in the base 952), one in the reading frame 3 (start in the base 63 and finishes in the base 452) and finally other orf were found in the reading frame 3, the ord number 2 (start in base 474 and finishes in the base 665).

No ORFs were found in reading frame 1 of the reverse strand.

In the reverse strand, were found four orf's: one in the reading frame 2 (start in the base 119 and finishes in the base 385) and the another in the reading frame 2, the orf number 2 (start in base 386 and finishes in the base 577) and finally the orf number 3 in the reading frame 2 (start in base 578 and finishes in the base 808). In the reading frame 3, was found one orf, the orf number 1 (start in base 648 and finishes in the base 887).

According to the MSA analyse, we will choose the largest orf, which is the one in the forward strand in the reading frame 1, who extends from base 1 to base 876.

The translation of ORF number 1 in reading frame 1 on the forward strand doesn't have an initial codon, so it's impossible to calculate the molecular weight.

The initiation codon wasn't found because there isn't a Methionine identical in the other sequences aligned. It's probably due to the fact that the sequences aren't the same size. Since my e-values are too low (2e-13), it's not possible to make a coherent assumption about the domains of this protein. There are no repeated sequences and we added the sequence to MSA.

We have e-values not so credible, and the highest value is 2e-13. This e-value belongs to the heme/copper-type cytochrome/quinol oxidase, but its not consistent with the value from InterProScan. Although, the protein domain search also points that this protein has a cytochrome oxidase activity. The lineage report shows us that the sequence probably belongs to Halogeometricum borinquense DSM 11551, an euryarchaeotes. We chose six homologs for the ingroups with high grade of similarity, and five homologs for the outgroups which have low similarity, low scores and e-values. We use this ingroups and outgroups for MSA analysis.
