Annotator commentaries

Nous avons d'abord recherché les différents ORFs possibles à partir de la sequence donnée, et ce, avec l'ORF finder en sélectionnant "any codon" pour le choix du codon d'initiation. Seulement 1 ORF a été trouvé: sur le brin indirect, et dont la longueur est très supérieure à 60 codons. Il est incomplet en 3' et en 5'.

Un Blastp vs swissprot, pour rechercher d'éventuels homologues à notre ORF, à donné 1 résultat de 100 hits ayant tous un alignement de score supérieur à 200 et une EValue (probabilité que l'alignement obtenu soit le fruit du hazard) de l'ordre de 1.10-81 à 9.0. Les alignements 2 à 2 informent d'une grande ressemblance dans la composition en acides aminés entre l'ORF et les autres sequences.

Tout ceci semble montrer que notre ORF possède réellement de nombreux homologues répertoriés, et donc que sa séquence est conservée.

La sequence traduite de notre ORF montre, avec une analyse par interpro (regroupant plusieurs banques), un seul domaine dans la région 1 à 267 , dont la fonction codée serait celle d'une adenosylmethionine synthetase, comme pour les homologues. On peut faire l'hypothèse que l'ORF code pour cette fonction qui serait donc conservée. On peut en deduire que notre ORF correspondrait à une sequence codante. (A noter qu'il n'y a pas d'incohérence, bien que notre Orf soit incomplet aux extremités, car ont peut observer avec les alignements qu'il commence apres, et se termine avant, les autres sequences)

Un alignement multiple par clustal w (avec la séquence protéique) a mis en évidence ce domaine conservé et nous a permis de constrire 2 arbres phylogenetiques avec racine, via 2 traitements: neighbor joining et parsimony. Ils donnent une phylogenie legerement differente. Nous avons nommé l'ORF "translatio" et choisi comme groupe extérieur une cyanobactérie, puisque toutes les autres sequences sont des proteobacteries. D'apres l'arbre de NJ, helicobacter hepaticus (e-proteobacterie), serait le seul orthologue de notre sequence. Cette derniere semble etre d'ailleurs apparue plus tot dans l'evolution que ses homologues. Afin de preciser cette analyse nous avons élargi la recherche à d'autre types de bacteries que des proteobacteries, en choisissant comme groupe extérieur un organisme eucariote (acanthomoeba castellanii).Nous avons donc fait un nouvel alignement mutltiple par clustalw et recherché de nouveaux arbres: Notre sequence est à nouveau associée à helicobacter hepaticus comme seule orthologue. Il semblerait donc qu'elle soit bien plus proche dans l'evolution d'une e-proteobacterie.

A l'aide des fiches spécifiques des proteines orthologues, les arbres soutiennent l'hypothèse fonctionnelle du produit de l'ORF: c'est un catalyseur de la formation de la S-adenosylmethionine à partir de la methionine et de l'ATP, et c'est aussi un activateur du cycle methylé.

Les fiches genbank informent également que les orthologues et les paralogues sont toutes codées par le gene metK, ce qui nous permet de faire l'hypothese d'un symbole de gene metK pour l'ORF.

Nous concluons donc que l'orf étudié, positionné dans la région 1 à 801 du brin indirect, serait codant et possèderait un domaine tres conservé, correspondant au gene metK, codant pour une proteine adenosylmethionine synthetase, intervenant dans la formation de la S-adenosylmethionine et le cycle methylé.
