Annotator commentaries

Notre objectif, l'analyse bioinformatique de l'ORF_VD17530 ADN génomique.

Tout d'abord nous avons procédé a la recherche d'ORF (Open Reading Frame, cadre de lecture ouvert) grace à SMS. Nous avons cherché des ORF dans le sens direct et dans le sens indirect, avec le code génetique standard ainsi que dans le code genetique des mitochondries. Un seul résultat était satisfaisant, celui de l'ORF_VD17530, avec le code genetique standard, dans le sens direct, de la base 276 à la base 887. Notre ORF ne commence pas par une méthionine et ne possède pas de codon stop.


Notre hypothèse est que l'ORF est codant, en effet on retrouve des similarités avec des séquences présentes dans les banques de données.


La taille de l'ORF est de 204 acides aminés et sa masse moléculaire est de 22.31 kDa.


En ce qui concerne les domaines protéiques, nous nous sommes servi d'interproscan qui nous a donné un résultat tres satisfaisant, il existe une similitude avec une protéine dont le numero d'accession est TIGR01476,son numero d'accession interpro est le suivant: IPR006372. C'est une Bacteriochlorophille /chlorophille synthetase . Ce résultat a une excellente e-value dans interproscan.

Le terme GO suivant y est associé:

Biological Process: bacteriochlorophyll biosynthesis (GO:0030494)

Le domaine est nommé: chlor_syn_BchG: bacteriochlorophyll/ch, (début 19, fin 204)

Le second domaine protéique mentionné possède une e-value moins bonne que le premier domaine. Le résultat d'interproscan nous présente une protéine intégrée à la membrane. qui possède une activité prenyltransferase.


Concernant le blast, nous avons effectué un blast vs swissprot et un blast vs nr, et c'est ce dernier qui a donné le plus de résultats. Les protéines avec des e-values excellentes sont des Bacteriochlorophyll/chlorophyll synthetase.


Dans le taxonomy report de blast, le taxon le plus représenté est celui des bactéries, plus précisément des alpha-proteobacteries. Nous avons donc choisi comme groupe d'étude celui des a-proteobacteries et comme groupe externe une cyanobactérie. L'idée est que notre séquence provient d'une alpha-proteobactérie, ce sera donc notre groupe d'étude. Le groupe exterieur est plus éloigné dans l'arbre du vivant, dans ce cas, nous avons choisi une cyanobactérie.

L'alignement multiple a été obtenu avec clustal W et l'arbre phylogenetique qui en découle a été réalisé grace a la methode de Neighbor-joining.


Analyse de l'arbre phylogenetique obtenu et conclusion concernant notre ORF:

Le groupe externe représenté par nostoc punctiforme est bien en position basale. Notre ORF se trouve parmi des bactéries, plus précisemment des proteobactéries, des alpha proteobactéries et l'on peut proposer comme orthologues du plus proche au plus éloigné les protéines suivantes:

Notre ORF correspond à une bacteriochlorophille synthase (Geranylgeranyl bacteriochlorophylle synthase)


Son origine serait alpha-proteobacterienne: son plus proche orthologue est une proteobacterie et les autres orthologues sont des alpha-proteobactéries.

Sur la fiche interpro correspondante au résultat d'interproscan pour notre ORF, on trouve des informations complémentaires importantes:

Il s'agit d'une bacteriochlorophille synthase. Elle fait partie d'une sous famille d'une grande famille de polyprenyltransferases qui inclut également le 4-hydroxybenzoate octaprenyltransferase et le protoheme IX farnesyltransferase (heme O synthase). Ces membre de cette famille se trouve exclusivement dans les organismes photosynthétiques.

On y trouve des informations sur l'origine taxonomique du résultat d'interproscan de notre ORF: Le phylum associé est celui des bactéries parmi lesquelles on retrouve des représentants de proteobactéries. Ce qui confirme notre hypothèse sur l'origine de notre ORF.


Il n'y a pas de symbole de gene associé aux orthologues de notre ORF et le blast vs swissprot ne donne pas d'informations a ce sujet.

Quant au processus biologique et à la fonction moleculaire, interproscan nous donne des informations complémentaires. En effet, la recherche sous interproscan nous donne les termes GO suivant:

Biological Process: GO:0030494 bacteriochlorophyll biosynthesis. Il est également indiqué que les réactions chimiques et les voies métaboliques résultant en la fomation d'une bacteriochlorophille, de n'importe quelle chlorophille de bactérie photosynthétique diffèrent de part leur structure des chlorophille des plantes superieures.

Le processus biologique est bien celui de la synthèse de protéine, plus precisement la synthèse de'une chlorophille bacterienne.

Quant à la fonction moléculaire, les bacteriochlorophille synthases font partie d'une sous famille d'une grande famille de polyprenyltransferases, cette protéine possède donc une activité transférase, plus précisément une activité prenyltransferase. Elle catalyse le transfert d'un groupe phenyl d'un composé (le donneur) à un autre (l'accepteur).

Il n'y a pas de symbole de gène associé à ces termes GO.
