Annotator commentaries

L'ORF est incomplet d'après les orthologues de l'alignement multiple on a pu préciser le codon d'initiation methionine en revanche il ne se termine pas par un stop.

La séquence semble codante même si l'on obtient aucun résultat swissprot convaincant et que nr ne donne que très peu de résulats exploitables avec une cassure très nette après le 3eme résulat. En effet, la E-value chute brutalement de 5e-17 à 1e-55. On trouve donc 3 orthologues avec un score très élevé en terme de similitude de séquences et une E-value très faible.

On obtient un domaine protéique avec interpro qui nous renseigne sur le processus de transport puisque l'orf semble coder pour une protéine de transport appartenant à une super famille de transporteurs de type perméase (avec 6 domaines transmembranaires, on ne peut pas déterminer s'il y en a plus puisque l'orf est incomplet ) Ceci est confirmé par l'analyse interpro des 3 orthologues les plus proches qui eux possèdent 12 domaines transmembranaires.

Dans un premier temps, on étudie la phylogénie à partir des 3 orthologues les plus proches et d'un groupe extérieur de eubactérie. Nous avons choisi comme groupe extérieur les eubactéries, le groupe eucaryote semblant vraiment trop éloigné de la séquence. Les arbres par la méthode du maximum de parcimonie et NJ donnent presque le même résulat: dans les 2 cas on retrouve les 3 hits élevés du blast proche de notre orf. Ce résultat n'est pas vraiment une surprise puisque l'alignement multiple de ces séquences par rapport à l'orf (sans la prise en compte des groupes extérieurs) indique des séquences très conservées. (NB: on observe une légère différence dans le résultat par maximum de parcimonie, l'orf s'inclue entre les séquences de protéobactérie et bactérie gram +). Ceci ne nous permet pas de conclure sur l'origine taxonomique de notre orf puisqu'on ne peut pas trancher dans quel type de bactérie, il se situe. On peut néanmoins penser qu'il n'appartient pas directement à la famille des protéobactéries.

Dans un deuxième temps, on cherche à en savoir plus sur l'origine taxonomique de l'orf en rajoutant des groupes d'études parmi les bactéries, tout en conservant un bon alignement multiple (on veut éviter de prendre des séquences peu homologue et très éloigné de l'orf). L'arbre obtenu par la méthode NJ est similaire au précédent, les séquences rajoutés dans le groupe d'étude se plaçant à l'extérieur du groupe d'intérêt. En revanche, on obtient un résultat innatendu dans l'arbre réalisé par méthode du maximum de parcimonie. En effet, l'orthologue le plus proche est une GNS bactérie qui possède un score très faible (79) et donc peu d'homologie à l'orf. Ce résultat montre l'instabilité des arbres obtenus dû au manque d'information sur la séquence. Les arbres ne convergent pas entre eux, on ne peut donc pas conclure à une origine taxonomique précise de notre orf.
