Annotator commentaries

Détermination ORF methode sms ORF finder: sur les 2 brins, tous les cadres de lectures, tous les codons d'initiations. Brin sens: 3 ORF trouvés dont l'ORF du cadre 2 avec un codon stop mais pas de codon start dans la partie de sequence que l'on a, et les autres ORF sont sans codon stop ni start. Brin antisens: 1 ORF sequence codante commançant par la méthionine en position 7 des nucléotides pour une proteine de 299 aa. au vue des résultats d'homologie effectué par blast, la méthionine (p7) est le codon d'initiation de notre ORF. On a rectifié l'ORF par: _

> Nouvel ORF finder Brin reverse, cadre 1, ATG. On obtient un ORF de 299 aa. (le blast effectué avec l'ORF brin sens et méthionine (p7) est similaire à un blast effectué avec l'ORF rectifié c'est à dire méthionine (p1))

Domaine proteique Interpro Découverte de la famille de NADH dehydrogénase de la chaine respiratoire contient le domaine du même nom, nous faisant pensez que la région ORF apporte le codon start et stop d'une proteine dont l'origine ne se trouverai pas à l'extérieur de la séquence analysèe.

proteine homologue Blastp Deux méthodes ont été utilisé et comparé: blastp/SP et blastp/NR.Si on compare les séquences de blast par SP et NR, on a des caractéristiques d'une activité en rapport à la coenzyme NADH pour les 14 premiéres protéines avec des E-values convenables de 5e-133 à 5e-114 pour SP et 2e-153 à 3e-127 pour NR. La similitude entre ces protéines sont donc trés importante. Nous avons un nombre de proteines homologues à Evalues correctes non négligeable sur NR et SP. Cependant par NR (référence au séquence qui n'ont pas encore été intégré dans SP) on suppose la découverte d'orthologues plus proches de l'ORF étudié, donc on décide de comparer ces deux techniques au niveau de l'apparition des arbres phylogénétiques pour cette premiére annotation.

> utilisable pour alignement multiple par phylip en vue de la formation de l'arbre phylogénétique. Résultats majoritairement similaires avec l'utilisation de séquences NR à meilleures Evalues et certaines différentes (dû à la différence NR/SP) ATTENTION nos alignements ont été fait à partir des séquences obtenant les meilleures Evaluee (mais elles sont différente, voir les gi: ex: espéce Candida du BlastP/NR différent espéce Candida du BlastP/SP) de façon à comparer.

Phylogénétique/orthologue: NJ- 2 groupes extérieurs - arbre raciné (infobiogen) Pas de duplication donc relation d'orthologie dans le groupe étudié. Si on s'en référe à blastP/SP: Les protéines les plus proches de notre séquence appartiennent aux a-proteobactéries dont on a pris 7 séquences et on a choisis 2 séquence de b- proteobactéries comme groupe extérieur pour enraciné l'arbre. orthologue direct (candidatus) et famille d'orthologue proche (rickettsia) dont la famille a été testé dans un autre arbre phylogénétique regroupant les mêmes conditions que l'arbre montré. L'ORF testé se raproche des a-proteobactéries. Les b- proteobacteries sont bien eloigné nous confortant dans l'idée que c'est un bon groupe extérieur pour enraciné notre arbre. Lorsque l'on s'intéresse aux 2éme arbre présenté avec les résultats de blastP/NR(qui a été fait selon la même logique que le premier) , la conclusion est similaire mis à part certains noms d'orthologues de la famille proche (rickettsia)qui ont changé.

Le symbole de géne des orthologues les plus proches sont nuoF qui nous a permis de supposer que le symbole de géne de notre ORFpourrait être le même.


Procesus biologique/fonction moléculaire Blastp Swissprot nous a renseigné sur l'enssemble des séquences homologues dont l'activité de la coenzyme NADH. De plus, il a été confirmé par Interpro de l'activité NADH dont l'activité d'oxydoréductase est indiqué ainsi que sa possibilité d'activité au cours de la respiration cellulaire.
