Annotator commentaries

Nous avons une séquence codante, incomplète en 3' et en 5', d'une longueur de 866 pb, et de MM 21.55 kDa.

Concernant le Blast :

Nous avons commencé par faire un blastp vs Swissprot : nous avions trop peu de séquences, en quantité et en qualité (c'est-à-dire dont la E-Value était significatives) pour faire un arbre. Nous avons donc fait un deuxième Blastp vs NR, qui nous a donné de meilleurs résultats, avec lesquels nous avons donc travaillé. En se rapportant au "taxonomy report", nous avons pu observer que les séquences présentant le plus d'homologie avec la nôtre étaient principalement des alpha-protéobactéries.

Concernant l'alignement multiple :

Notre séquence et celle de Roseovarius (séquence dont la E-Value est la plus significative) sont similaires à partir du 2ème acide aminé de notre ORF, et cette similarité s'étend sur 196 acides aminés.

Nous avons commencé par faire un premier arbre en mettant des alpha, des beta, des gamma...protéobactéries. Notre séquence se retrouvait, dans tous les cas de figure, au milieu des alpha-protéobactéries. Nous avons donc choisi les alpha-protéobactéries comme groupe d'étude, et nous avons alors naturellement fourni notre arbre en alpha. Le problème est que nous avions une alpha-protéobactérie qui "sortait" de l'arbre et se plaçait entre les alpha et notre groupe extérieur, qui était alors une bactérie chlorobiale nommée Pelodictyon luteolum DSM 273 (YP_375502.1). -->Nous avons donc commencé par retirer la séquence de cette alpha-protéobactérie (Fulvimarina pelagi HTCC2506) de notre alignement : un autre groupe de deux alpha prenait sa place et s'excentait de la même façon des autres alpha-protéoactéries. -->Nous avons alors essayé différents groupes extérieurs, en présence ou non de l'alpha-protéobactérie Fulvimarina pelagi (qui semblait poser problème) : quelque soit le groupe extérieur utilisé, le résultat était le même;

Nous ne comprenons pas pourquoi cette alpha-protéobactérie se place à cet endroit...Nous avons repris notre raisonnement depuis le début : au regard de notre Blast et en s'appuyant sur le résultat de notre arbre d'"essais", notre séquence ferait bien partie des alpha-protéobactéries; donc nous ne nous serions pas trompées dans le choix de notre groupe d'étude. De même, en reprenant la séquence de Fulvimarina, on peut voir qu'elle présente non seulement une E-Value très significative (dans les 20 meilleures, avec une E-Value de 4e-41), mais aussi un très bon alignement avec notre ORF, ainsi qu'avec les séquences des autres alpha-protéobactéries. De plus, nous avons essayé de prendre des groupes extérieurs variés : -Pelodictyon luteolum DSM 273 - YP_375502.1 - bactérie chlorobiale -Trichodesmium erythraeum IMS101 - YP_720752.1 - cyanobactérie -Chlorobium limicola - ZP_00512032.1 - bactérie chlorobiale -Synechocystis sp. PCC 6803 - NP_442211.1 - cyanobactérie -Nostoc punctiforme PCC 73102 - ZP_00107657.1 - cyanobactérie -Oryza sativa (japonica cultivar-group) - NP_001055272.1 - Eucaryote -Rubrivivax gelatinosus - BAA94064.1 - beta-protéobactérie

Nous vous soumettons le plus bel arbre que nous ayons trouvé, si nous faisons abstraction de l'alpha-protéobactérie Fulvimarina pelagi HTCC2506 qui a un emplacement incohérent...


Concernant les orthologues :

Nous avons fait un classement des orthologues de notre séquence, du plus proche au plus éloigné. Ainsi, l'orthologue le plus proche de notre séquence est Rhodobacter sphaeroides, puis vient Rhodobacter capsulatus, Jannaschia, Loktanella vestfoldensis, Roseobacter denitrificans, Roseovarius...


Concernant le symbole gene :

Après plusieurs recherches dans les fiches NR (et Swissprot) de nos homologues, le "symbole gene" bchG apparaît plusieurs fois; Nous proposons donc "bchG" comme symbole gene pour notre séquence.


Concernant la fonction moléculaire et le processus biologique :

Notre séquence présenterait une activité catalytique impliquée dans l’estérification de la chlorophylle a bactérienne (bacteriochlorophyllide) en geranylgeraniol-PPi. Elle semblerait donc impliquée dans le processus de respiration cellulaire.

Nous avons mis dans la case « fonction moléculaire » « enzyme regulator activity » un peu par défaut, car nous n’avons pas trouvé de fonction correspondant à notre séquence.


Concernant les domaines protéiques :

En soumettant notre séquence à Interpro, nous avons trouvé deux domaines protéiques, que l’on retrouve d’ailleurs chez nos homologues : -un domaine correspondant à une activité catalytique permettant le transfert d’un groupe phényl d’un donneur à un accepteur : prényltransférase -un domaine correspondant à une activité catalytique de synthase : bactériochlorophylle synthase.
