Annotator commentaries

La recherche d'ORF nous a permis de trouver differentes sequences. Nous avons retenue la plus longue (_

celle proposée par "any codon")située sur le brin indirect et dans le cadre de lecture. Elle commence au nucléotide n°2 et se termine au nucléotide n°901. Le fait que notre séquence ne commence pas par une méthionine laisse supposer qu'elle se commence avant ,cependant, elle se termine bien par un codon stop au nucéotide n° 901. Nous l'avons soumise a un BLAST:protéine-protéine pour faire une comparaison par similarité de séquence. Nous avons trouvé des scores de similarité représentés par des Evalue de 2e-153 .Nous en avons déduit qu'elle était codante. (Les alignements 2 à 2 sont désormais rajoutés) Apres avoir traduit la séquence, nous avons recherché si la traduction de notre ORF présentait des domaines protéiques conservés. Nous avons trouvé un domaine fortement significatif comportant une E-value de 2e-168 et ayant une fonction dans la chaine respiratoire NADH deshydrogenase.

L'alignement multiple nous a permis de construire l'arbre phylogenetique. Cependant lors de la première correction vous nous aviez indiqué qu'il n'était pas représentatif car notre groupe extérieur était un mauvais choix. En effet, Riketsiella GrYlli était considérée comme une ancienne alphaprotéobactérie et pouvait fausser l'arbre. Nous avons donc refait un alignement en incluant cette fois ci un eucaryote avec une trés forte similarité et gardé R.Grylli dans l'arbre. Le résultat attendu s'est produit et l'on peut désormais constaté que R.grylli est l'un des plus proches orthologues de notre séquence. On peut ainsi penser que cette bactérie était effectivemnt à l'orine une alpha et qu'elle a évolué en gamma. L'orthologue le plus proche de notre séquence est Candidatus pelagibacter car ils partagent tout deux un ancetre commun exclusif. Ils font tous deux partis des alphaproteobacteries. Le groupe des rickettsia comporte des sequence orthologues tres proches.

Le fait d'avoir trouvé de nombreux organismes différents laissent supposer que notre séquence a été conservée durant l'Evolution et donc qu'elle code pour une fonction importante. Grace a l'analyse de fiches swissprot, nous avons trouver que la plupart des sequences avaient pour symbole de gene NUOF avait pour fonction: NDH-1 shuttles electrons from NADH, via FMN and iron-sulfur (Fe-S) centers, to quinones in the respiratory chain. Couples the redox reaction to proton translocation (for every two electrons transferred, four hydrogen ions are translocated across the cytoplasmic membrane), and thus conserves the redox energy in a proton gradient (By similarity). NAD+ + quinol. 

COFACTOR: Binds 1 FMN (Potential). COFACTOR: Binds 1 4Fe-4S cluster (Potential). SIMILARITY: Belongs to the complex I 51 kDa subunit family. L'analyse des fiches swissprot nous a donc bien mis en évidence la présence du gène nuOF sur la majorité des séquences homologues.
