Annotator commentaries
On a d'abord soumis notre séquence initiale à orfinder,ce qui nous a permis de trouver tous les cadres de lecture dans les deux sens du brin,sans imposer la méthionine comme codon start.On a choisi l'orf la plus longue c'est à dire la première du cadre 3 dans le sens inverse sachant que le 5' et le 3' sont incomplets.On a ensuite soumis la traduction de cette orf à un blastp contre swissprot.Celui-ci n'était pas assez précis nos scores n'était pas très élevés.On a donc fait un blastp contre nr qui nous a donné de meilleurs scores et une fonction récurrente:acriflavin resistance protein.Pour confirmer et préciser notre étude,on a établit une phylogénie.Nous avions beaucoup de proteobacteries mais également des planctomycètes et spirochaetes avec des scores élevés.Nous ne pouvions donc pas les négliger.Nous avons donc choisi comme groupe d'etude les bacteries et avons poussé notre blast jusqu'à 5000 alignements pour obtenir un groupe externe n'appartenant pas aux bacteries.Il s'agit d'un fungi.Après avoir fait l'alignement multiple,nous avons obtenu un arbre avec la methode neighbor joining. L'arbre que nous avons obtenu nous indique que le plus proche orthologue de notre orf est leptospira, un spirochaete.Pour situer mieux notre orf, nous avons rajouté des spirochaetes dans notre arbre.La méthode de neighbor joining ne nous donnait pas un arbre convenable. Nous avons utilisé la méthode de parcimonie qui nous confirme que notre orf est proche des spirochaetes.L'orthologue le plus proche est toujours Leptospira. On peut en déduire que la fonction de notre orf est similaire à celle de cet orthologue. Notre gène est AcrB.Il code pour une proteine conférant la résistance à l'acriflavine.Son fonctionnement repose certainement sur la présence de pompes et canaux qui rejette cet antobiotique hors de la bactérie.
