Annotator commentaries

1. Recherche des ORF avec SMS

- Recherche sur le brin direct (any codon): nous trouvons deux séquences d’une centaine d’acides aminés en phase 1 et 3 respectivement. Toutes les deux ont un codon stop et des codons d’initiation alternatifs à la Met. Une analyse rapide avec un Blastp NR nous montre que ces séquences n’ont pas d’homologues significatifs. Cette constatation et leur petite taille nous amènent à abandonner leur étude. - Recherche sur le brin inverse (any codon): nous trouvons une séquence courte et sans homologues intéressants en phase 3 et une autre séquence, sur toute la longueur de l’ADN en phase 2. Nous avons choisi cette séquence d'étude. La recherche d’un codon d’initiation montre un codon alternatif en position 20. Notre peptide étant borné par des triplets incomplets et n’ayant pas de codon stop, nous étudierons l’ensemble de la séquence. Nous supposons donc qu’il manque les extrémités de la protéine. Sur cette hypothèse l’estimation du poids moléculaire n’est pas significative.


2. Domaines protéiques avec interpro.

La recherche de domaines protéiques apporte deux résultats extrêmement proches, par leur tailles et positions autant que par leur fonction. « ABC transporter, transmembrane region » (du 38ième au 169ième AA) dans la banque Pfam et « ABC transporter, transmembrane region, type 1 » (du 23ième au 181ième) dans la banque Prosite. Le domaine décrit par Prosite étant légèrement plus étendu, nous gardons celui là. Nous trouvons également 7 domaines non décrits par InterPro, nous ne les incluons donc pas dans le champ « domaine protéiques ». Néanmoins 2 sont décrits comme «ATP-binding cassette », et on retrouve les fonctions de «transmembrane_regions » et de « ABC transporter ».


3. Recherche de protéines homologues avec Blastp

Swissprot : on trouve 8 protéines homologues à E-value relativement elevés (entre 1e-73 et 1e-52). Cinq d’entre elles ont la même description, « ATP-binding cassette » ce qui confirme les résultats de recherche des domaines protéiques. Et plusieurs sont des « Iron-sulfur clusters transporter ATM1 ». Elles interviendraient dans l’assimilation des métaux.


NR : Le blastp NR montre un grand nombre de protéines homologues ayant un très bon E-Value (de l'ordre de e-110 pour les meilleurs). Les protéines les plus proches sont pour la plupart décrites comme « ABC transporter, ATP-binding/permease protein » ou au moins comme « ABC transporter ». Ces résultats appuient encore les domaines trouvés sur notre séquence.

Les homologues proches sont des a-proteobacteries, dont un certain nombre de Rhodobacterales. Nous avons donc choisi comme groupe d’étude les Rhodobacterales. Nous avons utilisé trois individus du taxon Rhizobiales et un du taxon Rickettsiales pour prouver la parenté particulière de notre séquence avec les Rhodobacterales plus qu’avec les autre a-proteobacteries. Notre groupe extérieur est composé d’une b-proteobacterie.


4. Alignement multiple avec clustalw (infobiogen)

- L’alignement renforce l’hypothèse selon laquelle le peptide correspond à la partie centrale de la protéine, par analogie avec les protéines comparées. - Nous observons de fortes similarités en termes de conservation et substitution d'acides aminés. On trouve des régions d'une dizaine d'acides aminés extrêmement bien conservés dans la deuxième moitié de notre séquence et une divergence relative au début. Dans l’alignement on constate aussi l’existence d’un groupe de séquences dont la conservation est forte mais ce résultat n’est pas visible au niveau de l’alignement général à cause de la présence d’autres séquences. Ce groupe est composé par des Rhodobacteraceae parmi lesquelles se trouve notre ORF.


5. Les arbres phylogénétiques avec infobiogen

Le test de parcimonie montre une séparation des trois groupes sélectionnés de a-protéobactéries (Rhodobacterales, Rhizobiales et Rickettsiales). L’arbre confirme la présence de l’ORF parmi les Rhodobacterales. Néanmoins il ne différencie pas les ordres entre eux, ce qui rend difficile une analyse plus détaillée.

Neighbor Joining: nous observons globalement la même topologie qu’avec la méthode de parcimonie mais avec une différentiation des ordres taxonomiques au sein des Rhodobactéracées, parmi lesquels se situe notre séquence. Notre séquence appartiendrait à l’ordre des Oceanicola (Rhodobacteraceae) selon cet arbre. Nous avons réalisé d’autres arbres et alignements multiples avec les ordres Oceanicola et Roseovarius qui nous permettent de dire que les deux groupes sont très proches pour cette séquence. Nous pouvons supposer que notre séquence proviendrait d’une espèce d’Oceanicola ou de Roseovarius, dans tous les cas de la famille des Rhodobacteraceae.


6. Etablissement des orthologues

Nous sommes dans tous les exemples de cet arbre devant des espèces différentes ; les séquences seraient donc orthologues entre elles. Les orthologues à notre séquence seraient: Oceanicola batsensis

Symbole du gène : Seule la séquence de Rickettsia est assimilée à un symbole gène précis (« atm1 »). Les autres orthologues sont associés à des « régions ATM1 ou ABC-membrane ». Dans les fiches du Blast SwissProt on trouve des gènes homologues à celui-ci qui s’exprime au niveau des mitochondries des modèles eucaryotes les plus courants. Les Rickettsia ont de fortes relations de parenté avec les mitochondries, de fait elles sont mieux étudiées et depuis plus longtemps que les autres bactéries dont nous utilisons les séquences. Ces dernières, encore peu étudiées, n’auraient pas encore été associées à un nom de gène, bien qu’elles présentent des régions aux fonctions identiques. Notre hypothèse est que le gène « atm1 » serait probablement present chez toutes ces a-protéobactéries, mais qu'il n'a pas encore été identifié. Nous n’avons pas voulu affirmer dans le formulaire de l’annotathon que ce symbole soit le notre, car cette possibilité reste à vérifier.



7. Processus biologique et fonction moléculaire

La fiche interpro de notre domaine indique que la protéine associée serait un transporteur ABC transmembranaire ("ABC transporter, transmembrane", où ABC signifie « ATP-binding cassette »). Dans ce domaine deux régions sont extrêmement bien conservées, celle de « ABC » et celle de transporteur membranaire ou « TDM ». "

Tous ces résultats sont confirmés par l’étude des fiches blast NR et swissprot des protéines homologues, chez lesquelles on retrouve généralement les régions «ABCC_ATM1_transporter» un ABC-transporter exprimé chez les mitochondries, «ATM1» un ABC-transporteur jouant un rôle dans l’assimilation des métaux et « ABC_membrane », codant pour une région transmembranaire de l’ABC-transporteur. Cette protéine fixant l'ATP interviendrait donc principalement dans des processus de transport à travers la membrane.

On retrouve cette fonction moléculaire chez de nombreuse a-proteobacteries dont des Rickettsiales, ainsi que chez les mitochondries de certains eucaryotes (au moins chez les organismes modèles, à savoir l’homme, la souris ou encore la levure). Nous observons que ce gène est bien conservé, tant chez les a-proteobacteries que chez les mitochondries des eucaryotes. Cette homologie corrobore la théorie endosymbiotique.
