Détermination ORF : methode sms : ORF finder: sur les 2 brins, tous les cadres de lectures, tous les codons d'initiations, pas moins de 60aa

Brin direct: On trouve un ORF sur le cadre de lecture 1 de 271 à 519 avec 1 codon stop Brin indirect: On trouve un ORF sur le cadre de lecture 2 de 125 à 781 sans codon stop _

> Cet ORF est plus pertinant pour continuer l'etude car il est plus long et donc potentiellement plus intéressant. Suivant les résultats obtenus sur interpro nous rectifirons le début de l'ORF avec la methionine en position 25 sur l'ORF.

D'aprés les résultats des fiches blast et d'interpro(voir plus bas), on peut commencer l'ORF par le 25eme aa, donc l'ORF est de 197-781 (_

195aa).

Nous avons donc une Masse moléculaire(MM)de l'ORF_GU17930: 21.19 kDa cependant la sequence d'ORF étudié n'est pas entiere dans notre lot, _

Domaine proteique (Interpro-EBI-Pfam) Decouverte de la Dihydrodipicolinate synthetase family contient le domaine proteique (1-190aa)du même nom. Nous faisant pensez que la région ORF apporte le codon start dont l'origine ne se trouverai pas à l'extérieur de la séquence analysé. Procesus biologique concerne l'acide aminé lysine et le métabolisme d'aprés interpro/fiches blast et a une fonction moléculaire d'activité lyase.

proteine homologue Blastp Deux méthodes ont été utilisé et comparé: blastp/SP et blastp/NR.Si on compare les séquences de blast par SP et NR, on a des caractéristiques d'une activité dihydrodipicolinate synthetase sur les deux tel que nous avons vu à partir d'interpro, seulement les 2 blastp sont différents par leur evalue. Plus les evalues sont faibles, plus on aura un arbre dont les homologues seront proches et interressant à étudier. On a donc choisi d'utiliser le blastp/nr dont les evalues commencent à 4e-47(tandis que sur blastp/SP les evalue commencent à 2e-19). On pourrait améliorer le blast par un changement de paramétre afin d'obtenir un Psyblast. D'autre part, les fiches de blastp/NR nous confirment le commencement de la proteine par la méthionine de l'ORF rectifié mais la fin de l'ORF est plus éloignée, hors du lot de séquence etudié.

alignement multiple (clustalW - infobiogen) on a majoritairement des similarités par des substitutions conservatives et semi conservatives pour l'alignement des séquences sélectionnés. Ces résultats peuvent permettre une premiere justification partiel au résultat des evalues du blast qui sont fortes.(car il n'y a pas de très forte conservation/substitution comparé à ce que l'on peut observer à partir d'autre ORF ayant des Evalues plus faible) On observe aussi des conservations parfaites mais en quantité moindre dû à la divergence au niveau de nos deux derniéres séquences correspondantes à notre groupe extérieur. Pour ces raisons, les résultats étudiés par ClustalW nous permetent d’envisager la création d’un arbre afin d’identifier les similitudes phylogénétiques de ces alignements par l'utilisation de phylip.

Phylogénétique/orthologue: NJ- 4 a et 6 b proteobactérie- 2enterobactéries pour groupes extérieurs - arbre raciné (infobiogen) On ne peut voir que des relations d'orthologie dans cette arbre même si l'on estime que pour que les deux groupes d'études "s'entreméle" (a et b proteobactérie) il y a dû avoir une duplication dans le passé. Les protéines les plus proches de notre séquence appartiennent aux deux types de proteobactéries et on a choisi 2 séquences d'enterobactérie comme groupe extérieur pour enraciné l'arbre. On a choisi deux groupes d'études les a et b proteobactéries car leurs evalues se "chevauchaient" et celà permet de nous montré la relation entre les proteobactéries de différents types.Les enterobactéries sont bien eloignées ce qui nous confirme que c'est un bon groupe extérieur pour enraciné notre arbre.Les espèces qui se trouvent dans chaque sous-ensemble sont les mêmes dans les autres arbres effectués (résultat non montré), nous prouvant de la stabilité de l'arbre choisi. Cet arbre permet donc d'analyser les orthologues. De plus on suppose l'appartenance de l'ORF_GU17930 etudié au proteobactérie de type a ou b. La taille de la branche de Polaromonas sp, soit l'évolution de Polaromonas, par rapport à l'ORF étudié nous permet d'émettre l'hypothése que l'on est en présence d'un ancétre des proteobactérie du groupe d'études. orthologue direct (Polaromonas sp) et famille d'orthologue proche (proteobactérie) avec une proteobactérie eloigné:Rhizobium. L'ORF_GU17930 a une séquence proche des proteobactéries.

Par l'étude des 10 premieres fiches des homologues les plus proche du blastp/NR on a pu déterminé le symbole de gene: DHDPS-like.
