Annotator commentaries

Nous avons cherché à déterminer les fonctions moléculaires et biologiques de la protéine pottentiellement codée par la séquence génomique qui nous a été attribuée.

Dans un premier temps, nous avons cherché à déterminer une ORF dans cette séquence, condant pour la plus grande protéine possible. Ainsi, nous avons trouvé une protéine de 228 acides aminés à l'aide du logiciel ORF Finder.

Dans un second temps, nous avons cherché à comparer notre séquence protéique à une base de données non redondante (swissprot, NR) afin de trouver des protéines homologues via un Blastp contre Swissprot puis contre NR. Ainsi nous avons avons trouvé lors du Blastp contre NR, une protéine de l'organisme Candidatus Pelagibacter très similaire à notre protéine, soit avec un Evalue de 3.10^82.

Dans un troisième temps, nous avons réalisé un alignement multiple (ClustalW) des protéines les plus homologues à notre à notre séquence afin d'observer l'évolution de la protéine en question. Grâce à cela, nous avons pu faire un arbre phylogénétique, avec le logiciel Phylip. Le groupe extérieur utilisé est salmonella qui présente un bon taux d'identité avec notre ORF et qui est une protéobacterie mais contrairement aux autres qui sont des Alpha celle ci est une Gamma, Yersinia est aussi un groupe extérieur du meme phylum que salmonella . De cet arbre, nous avons observé que l'espèce la plus proche parente n'était autre que le Candidatus Pelagibacter.

La recherche des domaines protéiques (par InterproScan) a révélé 3 domaines protéiques de fonction redondante. Nous avons donc sélectionné le domaine qui avait un numéro interpro.A la lecture de la fiche, nous avons trouvé une fonction peptidase (métalloprotéase).

D'après les résultats obtenus, nous pouvons donc rapprocher notre séquence de l'oragnisme Candidatus Pelagibacter. Nous pouvons lui attribuer le symbole de gène FtsH. La protéine pourrait avoir une activité peptidase (PFAM) impliquée dans la protéolyse.
