Annotator commentaries

Dans un premier temps nous avons réaliser une recherche d'ORF dans les 2 sens direct et indirect ainsi que dans les 6 cadres de lectures. Nous avons choisi pour le reste de l'étude de notre séquence l'ORF le plus long comme cela nous avait été demandé. Il s'agit de l'ORF du sens indirect et du cadre de lecture 3 qui mesure 950 nucléotides de la base 3 à la base 953.

Dans un premier temps nous avons supposé que notre ORF était codant car notre ORF est très long et correspond à presque toute la séquence. Cet ORF ne contient pas de codon STOP et il était donc à vu d'oeil sans analyse fort probable qu'il code pour une protéine.

L'étude de cet ORF nous a révélé le contraire.

Après la recherche d'ORF nous avons rechercher la présence de domaines protéiques connus mais sans succès. On ne pouvait pas supposer une fonction connue pour notre ORF mais on ne pouvait pas savoir si il était non codant.


C'est grâce à l'analyse blast qui recherche l'existence de séquences homologues à la notre que nous avons pu découvrir qu'en réalité notre ORF ne codait pas pour une protéine.

En effet nous avons effectué 4 analyses blast différentes: blastp contre swissprot, contre nr et contre environnementale et une dernière blastx contre nr.

Les 4 analyses ne contiennent pas de séquences homologues à la notre.

En observant les résultats du blastx contre nr nous nous sommes aperçu qu'il y avait néanmoins de nombreux et bons résultats pour la séquence correspondante à l'ORF du cadre de lecture 2 et du sens direct de la base 2 à 937 qui est lui aussi très long de 935 nucléotides.

On peut donc dire, suite à ces analyses, que notre ORF n'est pas codant et qu'il semblerait en réalité que le deuxième ORF le plus long c'est à dire celui du cadre de lecture 2 et du sens direct de la base 2 à 937 soit l'ORF de notre séquence nucléique qui code pour une protéine.


Remarque: Nous n'avons pas analyser ce deuxième ORF car cela était demandé dans les règles du jeu.

ANALYSE DES RÉSULTATS:


Nous avons effectué une recherche ORF finder afin de voir si notre séquence possède des cadres ouverts de lecture ce qui est le cas dans le sens direct et indirect.


Dans le sens direct on a trouvé 6 ORF

3 ORF dans le cadre de lecture 1:

ORF n°1 commence de la base 1 jusqu'à la base 321 et fait 320 nucléotides

OFR n°2 est situé de la base 361 à 693 et fait 332 nucléotides

OFR n°3 est situé de la base 769 à 954 et fait 185 nucléotides


Un ORF dans le cadre de lecture 2 qui est situé de la base 2 à 937 et fait 935 nucléotides


2 ORF dans le cadre de lecture 3:

ORF n°1 est situé de la base 3 à 200 et fait 197 nucléotides

ORF n°2 est situé de la base 276 à 611 et fait 335 nucléotides



Dans le sens indirect on a trouvé 5 ORF

2 ORF dans le cadre de lecture 1:

ORF n°1 est situé de la base 205 à 588 et fait 383 nucléotides

ORF n°2 est situé de la base 607 à 789 et fait 182 nucléotides


2 ORF dans le cadre de lecture 2:

Tous ces OFR ont une taille suffisamment grande pour être codant ils sont donc tous potentiellement codant mais selon les règles du jeu et de façon tout à fait arbitraire nous choisissons l'ORF le plus long qui a la plus grande chance d'être codant. Nous prenons donc l'ORF du cadre de lecture 3 dans le sens indirect qui fait 950 nucléotides (presque toute notre séquence de la base 3 à 950).


Dans un premier temps nous avons coché la case codant car notre ORF est très long (950 nt) donc très forte probabilité qu'il soit réellement codant.

Puis après les analyses blast nous sommes arrivées à la conclusion que notre ORF malgré sa grande taille n'était pas codant.

Nous avons fait une analyse interproscan sur la séquence protéique correspondante à l'ORF du cadre de lecture 3 dans le sens indirect qui fait 950 nucléotides de la base 3 à 950. Nous n'avons obtenus aucun résultat pour notre séquence protéique. On peut penser étant donné sa longueur qu'elle possède surement des domaines protéiques mais que ceux-ci n'ont pas été répertorié dans la banque de donnée interpro ou bien il est possible qu'elle possède des domaines protéiques qui soient à l'heure actuelle inconnue.

ANALYSE DES RÉSULTATS:

Afin de chercher si il existe des homologues à notre séquence protéique contenus dans les banques nous avons effectué

des blast.

Le premier blastp contre swissprot nous a donné des e-value qui s'étendent de 0.14 à 9.7.Et des hits de 30.8 à 37.

Ce sont des e-values trop élevés pour conclure qu'il s'agit de séquences homologues,ils sont proche de 1 ou sont supèrieur à 1, et les score sont trop bas.De plus en observant les alignements 2 à 2 on constate que les séquences ne

s'alignent pas dutout avec la notre.


Le deuxième blastp contre nr nous a donné des e-value qui s'étendent de 2.3 à 9.1. Et des hits de 35 à 37.Les valeurs des E-value sont trop élevés pour conclure qu'il s'agit de séquences homologues et les scores sont trop bas.De plus en observant les alignements 2 à 2 les séquences ne s'alignent pas non plus avec la notre.


Le troisième blastp contre banque environnemental nous a donné des e-value qui s'étendent de 6.3 à 9.5 et des hits de

33.1 à 33.5.Là aussi les e-value sont trop élevés pour conclure qu'il s'agit de séquences homologues et les scores sont trop bas.De plus en observant les alignements 2 à 2 les séquences ne s'alignent pas non plus avec la notre.


D'après ces résultats notre séquence semble être non codante mais comme elle est très longue ce résultat nous paraissait étrange donc nous avons décidé de faire un blast x contre nr comme cela est dit dans FAQ.


Avec le blast x contre nr on a de bons résultats. Lorsque l'on fait un blast x contre une banque on recherche des homologues à notre séquence nucléique parmi une banque protéique. L'analyse blast x traduit notre séquence dans les 6 cadres de lecture chacune d'elle étant comparée à une banque protéique. Nous avons donc regarder les alignement 2 à 2 afin de voir si les hits détectés par blast x correspondaient à notre ORF ou à des OFR différents.

Les résultats du blast x ne correspondent pas à notre ORF ce qui confirme les résultats obtenus avec les blast p, nous allons donc arrêter nos analyses ici.


Lorsque l'on observe les alignement 2 à 2 du blast x contre nr on remarque que pour les meilleurs résultats on a une correspondance avec l'ORF du cadre de lecture 2 dans le sens direct démarrant de la base 2 jusqu'à la base 937. Les 10 premiers alignements lui correspondent, on peut supposer qu'il soit codant. De plus il est très long 935 nucléotides un peu moins que l'ORF étudié qui en fait 950.

Cet ORF du cadre de lecture 2 du sens direct a de nombreuses séquences homologues et semble donc être codant, il est peu probable d'avoir un deuxième ORF codant dans un autre cadre de lecture dans notre séquence.


On affirme donc que notre ORF est non codant et que l'ORF dans le cadre de lecture 2 et dans le sens direct doit être le bon ORF codant pour notre séquence mais comme il a été établi dans les règles du jeu notre choix de l'ORF à étudié s'arrête à celui le plus long.
